The wheel is suppose to be centered by the pilot on the axle flange. That, in turn, fits the wheel center hole. The wheel center hole, is what the center wheel is. I run .005 clearance, between the two.

If your flange pilot is smaller than the wheel center hole, have a machined, pilot extension made and welded to the flange.

Then your studs will only act in shear, like they are suppose to do. Studs aren't meant to center the wheel but, if you use them for that purpose, you need to indicate them for run out and indicate the wheel for run out, too.
