I am not sure what you are refering to when you say IDT. I may know this term as some else. Could you explain IDT. It's probably something simple.

Panic minimum crossectional areas are what they are as far as measurement. You are correct in the fact that different port configurations will affect the efficiency of the port for a given efficiency. Thats where the CD comes in. But that is a totally different topic.
Minimum crosssectional area isnt the only factor affecting the port's efficiency. But it is important to know along with the port entrance crossectional area (in the intake plenum). Those two crossectional areas play a major role in the velocity and cfm of a port.
